Granted, but somehow they screw up the space-time continuim in such a way that it erases Star Trek from existence in all its forms, including its TV, book, etc forms here in this world.

It does, but somehow, by taking over CAA and BECOMING CAA ITSELF, it kinda cancels out the wish because there no longer is a CAA to take over; therefore your wish nullifies itself.
Weird and probably not rational logic... but hey! I'm the wish granter here!

I wish there was a really tasty fruit that was half-banana, half peach.
