Hmm. There are a few that jump to my mind.

First about Trigun.
Wolfwoods death in the church stands out as one of the biggest shockers at the time
In Cowboy Bebop
Spikes final battle with Vicious, killing him...then only to "die" (I still question the truth of if he really died there)
In Argentosama
I think its episode 2 or 3 where the lead characters girlfriend is crushed to death by building debris
And even though its not anime. In Metal Gear 3.
The final battle between Snake and The Boss is still the only video game to ever bring tears to my eyes
...ouch, RahXephon...that did suck.

Here's mine:
RahXephon
The last episode, when Ayato reset the planet. Or whatever he did to it. The pure awesomeness was just...wow.
Rurouni Kenshin
No Spoiler needed here. THe last episode of the TV series. What kind of ending was THAT? Horribly made episode. It was emotional because it was so stupid.

And even though it's not Anime, I'm surprised I'm the first one to get it....
FFVII (You all know already, don't you?)
When Aeris dies.[/spoilers]

Tales of Symphonia
You find out Kratos is Lloyds father. What the...?
I so agree... That ep was just an eye-opener and... the irony was just too much! That scene was also shown on the movie, but cut shorter (of course) so it just wasn't as powerful...

I'd say one scene that really hit me was the last ep of Haibane Renmei
When Reki reveals her true intentions of trying to be a "good Haibane" and as a last attempt, Rakka saves her from her past and herself.
Ditto on:

RahXephon Episode 19

Haibane Renmei Episode 13

Moreso Haibane Renmei Episode 7
Reki discovers Rakka has been cutting herself -- that is, her sin-stained wings -- and goes to her room, where she takes the scissors from the at first defiant, then inconsolable, Rakka
Although not episodic, Millennium Actress and Grave of the Fireflies have some pretty tough scenes, too.
When you find out that Ahiru actually NEVER gets with her prince in the end and that she just turns back into a duck. It broke my heart when the Prince told Ahiru that he was going to rescue Rue and that he loved her instead.

Yeah after rewatching that ep I realized
It was like symbolism for cutting, even though it wasn't actually on her skin. And when Reki had to put away her scissors... I dunno just somethign I never really noticed till then^^
One Piece (of course):
Chopper's flashback. Robin's, too (in the manga). ;-;

Also, when Luffy is "killed" by Crocodile. He didn't really die, but it was still a shockingly tragic scene.

While I would say that I've seen a lot of emotional episodes, one of the first that really pinched my heart was the first Kimagure Orange Road movie, I Want To Return To That Day. The events surrounding the characters in their relationships were very real and emotional.

Oh wow, lotses of these. XD

Definitely the entire last episode of Cowboy Bebop. The last scene still give me chills. The mood is just perfect.

Episode 11 of Air. Oh. My. Gosh. I nearly cried. That's rare. XD

In manga...
When Kenshin thinks that Kaoru is dead...Aaack, so sad! I'm interested to see what will happen when he finds out that she's really alive. :wow!:
The end of Magic Knight Rayearth I.
When Wolfwood dies...I always thought that particular scene was very well done, and very sad, as well.
FullMetal Alchemist, Episode 1
I just hurt for Edward when he lost his leg and saw his mother in that form...So sad!
Full Moon wo Sagashite anime--Lots of these. XD
When Mitsuki finds out that Eichi is really dead, and she goes to find his grave...That whole scene was so moving! :waah!:

When Meroko retrieves the Flower of Forgetfullness from the spirit world...That was a great scene!

And...Basically the entire last episode. XD The whole thing was absolutely wonderful, from the scene where Takuto loses his memories (I almost cried here, and that's rare, as I said before) to the scene where Mitsuki is reunited with Takuto...Gah! I've never seen an anime with a bigger "lay down your life for your friends" theme. XD I loved every minute of it!
I'm sure there are more, so I'll post 'em when they come to me! n_n

Haha. Remembered one.
The scene where Kenshin leaves to go to Kyoto. Oh man, that scene is absolutely perfect in the anime. The music, the voice acting, the color scheme, even. SUCH a sad scene, and powerful at the same time. LOVE it. XD
I can't believe I forgot that one! XD

I agree on the Rahxephon one
Best deathscene ever.
The end of the Speak Like a Child episode of Cowboy Bebop
When we see the video of young Faye.
Now and Then, Here and There
When Shu stops Sara from killing her unborn child, and all of the last two episodes, when almost everyone dies, and not just normal deaths, but truly significant deaths for each character.
Trigun
When Vash almost kills Monev the Gale, and when he actually kills Legato.
Tenchi Universe
Ryoko's death. I refuse to acknowledge the last episode, it only cheapens that event out of any real meaning and gives no explanation as to why she's alive. If you are going to resurrect a character, establish it somehow.
Oh goodness. First off, just about ALL of Voices of a Distant Star.

Rurouni Kenshin:
When Kenshin is leaving for Kyoto. Oh man, I bawled.
Full Moon o Sagashite:
When Micky-chan finds out Eichi is dead. I couldn't listen to piano music for a WEEK without crying!

Also that last episode...oh man, it was really moving. The manga ending is better, though. =P
Scrapped Princess:
When Pacifica is stabbed. O_O!
Kamikaze Kaitou Jeanne:
When you find out Finn is working for Satan.
Definately the Cowboy Bebop one Ark mentioned, and the Furuba one Sami_Jane did, too.

I thought of some more

Crest/Banner of the Stars, anything power enough to move Lafiel must be a pretty emotional moment.

Irresponsible Captain Tylor
The destruction of the Soyukaze at the end of the last episode of the OVA.
Jubei-Chan
The flashback sequence to the death of Jubei's mother.
Kenshin
The Oniwaban group sacrificing their lives to defeat Kanryu's gattling gun.
The dissappearence of Kenshin's scar in the last OVA.
Can't think of any at the moment, but did you realise that when you mouse-over the topic in the forum view, the little pop-up box actually shows what's hidden by the spoiler box for the first post?

Did that make sense :o

You're right... Hahaha...

That's ok, we all have our embarassing facts. My embarassing one would be, of course, the last 3 eps of Sailormoon Season 1... When it's all still fresh, much like what you said about DBZ... Before there's just no reason to care anymore.
First, seeing the world they all lived in, but it was destroyed by Metalia and Beryl (Ber-talia?) and, of course, Queen Serenity giving her life to save the remaining people on the moon. Then watching all of the main characters die one after the other... Makoto (Jupiter) and Rei (Mars) were the saddest of the 5, then when Mamoru (Tuxedo Mask) dies, it's just sorta the last straw... Of course, however, there's a loophole with the crystal in that it grants the deepest desire of its user's heart. In Queen serenity, that didn't involve her staying alive, but luckily for Usagi, hers did... Does that mean that Usagi's just more selfish than her Mom was?
Since we're talking about TV shows and not movies, I guess I shouldn't bring up Hotaru no Haka, since that blows pretty much everything else out of the water (Personally, I think the disturb factor in "Now and Then, Here and there" sort of diminishes the sadness of it... I felt a little sick after a couple portions of that show, like the beginning of disc 2... Grave of the Fireflies doesn't numb me like that did.)

Actually, I cry at a lot... I cried in Nadesico, episode 3... And, um, the followup episode (I forgot which one it was, 20 something)

I know I've cried on a lot of anime, but I can't seem to remember most of them... I can remember GAMES I've cried in, though... Metal Gear 2, MGS, MGS2, MGS3, Silent Hill, Silent Hill 2 (but not 3 or 4), Final Fantasy 6, Final Fantasy 7, Final Fantasy 10, Secret of mana...

I don't know why I can't remember what anime I've cried in... Weird...

Well, I must mention the episode of Trigun where...

hmm ok i got another one. the last episode of Samarai Champloo. (well i guess it would be really the last three since they were all a part of it. but mainly the last episode
where Foo leaves Mugen and Jin to go look for her dad but then gets captured by that weird dude so he could luer mugen to him. and then where jin and that guy that was supposed to be the best samarai thought he killed Jin. Then they go back to Foo who finally after escaping meets her dad but cant hit him cause he is ill but that guy that "killed" Jin just goes right in and kills him like it was nothing.
the whole episode was really dramatic. you cant really tell it all in a spoiler. lol thats a lot of it tho. :)
