Roy is in Fire Emblem 6, which is actually before Fire Emblem 7 (the first American Fire Emblem). FE7 is a prequel to FE6.
Marth is in no way related to Hector, Roy, Eliwood, or anyone else. He's from Fire Emblem 1 and 3, which were on the NES/SNES, which takes place in an alternate universe. Most FE games have two games that take place in one universe, then the next switches to another. The three exceptions are FE2, FE8 (Sacred Stones), and FE9 (Path of Radiance), since those three are not related to any other FE game as of now.
And while I'm on the subject, they totally changed Marth's looks for SSBM. He originally had a very short skirt, knee-high sandals, and looked a LOT girlier.
Observe.
(Sorry the picture is so small, it was the only one I could find)
See, if they left Marth the way he was, then few in America would dare to play as him. Thus, they modeled him more after Roy's design.

Now, marvel at the sheer awesomeness of the ROY! (Other notable characters in that pic: Lilina, the blue-haired girl to the right, is Hector's daughter; in the background is obviously Prince Zephiel, now Emperor Zephiel; Wolts, the green-haired archer near Roy's elbow, is said by many to be the son of Rebecca and Wil; the paladin to the left of Wolts' bow is none other than Marcus, older and crappier than ever; the green-haired Nomad girl near the left tip of Roy's cape is Sue, Rath's daughter).
