Hmm, that happens to me quite often, although it's more of a thing with having Real on my PC. I have to wait until my PC prompts me to open the iPod using Real Player, then hit cancel, then either wait for iTunes to open or keep trying to open it myself.
Also, I updated my iPod today, and it caused iTunes to freeze and the iPod would never get out of the "Do Not Disconnect" mode. I just had to take out the iPod and exit iTunes before I could get everything working again.
iTunes is great, but it's definitely made for a Mac.
