My personal top 5 is a bit limited: again, I've seen some mangas that I haven't seen the anime version thereof.
1. Inuyasha

3. Rurouni Kenshin
4. Cowboy Bebop
5. Trigun
I'd put Love Hina at #2 (just barely not #1) and bump the rest down by one (dropping Trigun off the top 5) if I could count the manga in there.
