There are some anime with Christian themes. They are as follows:

Flying House
Haibane Renmei
Trigun
Other than that, you'd be out of luck. There's a very small Christian population in Japan.

It and 'The Flying House' were co-created by TV Tokyo and CBN, originally broadcast on TV Tokyo, and the production staff was all Japanese. It's an anime.
I've seen people say it isn't really anime because an American company was involved, but you'd have to disqualify almost all anime now if non-Japanese company involvement disqualified it, considering all the Korean and Chinese subcontracting.
