As for most thought provoking that I've seen, I'll have to go with Haibane Renmei. Excellent series. :D

And I did not interprete it that way. It's just easier for me to toss that out early on. Private(ish) conversations usually work best in PM, and it helps keep other people from jumping into a conversation that perhaps the OPs did not intend to go anywhere with.

Serial Experiments Lain is pret-ty brain melting.

Fullmetal Alchemist is thought provoking, I think. I'm not going to state the obvious answer, what with its being on the DND list.

I think some are confusing "thought-provoking" with "messing with your mind," but, whatever... >_>

What makes shows like Lain and Ghost In The Shell:Stand Alone Complex so thought provoking is that they deal with the hard philosophical questions such as
what is it that makes us human,what is reality,what or who is God and how do we
relate to him,etc.

To me some of the better thought provoking shows were:
-Kino's Journey
-Boogiepop Phantom

Eva was also a very thought provoking show, however, ive never really been into the giant robot genre..accept for that one show :3 -coughraxephoncough-
