Shaman King comes to mind. Can't think of anything else I've read off the top of my head that's quite so blatant.

What is the specific goals of the paper? Are you writing about Shintoism's effects/influence on Japanese pop culture?

I think one of the girls in Sailor Moon was a Shinto pristess.(Sailor Mars, I think)
I think Tenchi's dad in Tenchi Muyo is a Shinto priest.
Some other anime that you might want to check up on are, Spirited Away, My Neighbor Totoro, and Blue Seed.

As for manga, Bleach and DeathNote both feature shinigami(death gods), but I'm not sure if shinigami are from Shinto or Bhuddism.

I can't think of any video games right off that feature Shinto mythology, but lots of video games, especially role playing games, mix ideas from various religions into the mythology of the game, so I'm sure it's around somewhere.

Nami on Silent Mobius is also a Shinto Priestess, which is why she is the only member of the AMP who doesn't wear a uniform, instead she wears a modified version of her priestess robes.
In one of the Maison Ikkoku manga there's a New Year's story where two of the main characters are seen making their New Year's prayers at a shrine.

The paper will be about Shinto coming t the US through anime/manga/ ects.... We just have to pick a religion and then a topic using that religion so I though, hey.... ^_^

I read a Tenchi manga where they celebrated Japanese New Year at the Masaki shrine.

I was contemplating my answer when I noticed that your original request came six days ago, Kisa. So this probably isn't of any help. I'm not sure it would have been anyways.

However, Shinto traditions come in just about every anime I've seen that deals with "real life" situations.

The most common, and perhaps least obvious, are the summer festivals. The festivals are Shinto celebrations of one sort or another - depending on time of year and location of the festival.

The New Year's shine visits have already been mentioned, but I'm pretty sure the annual grave visits depicted in some anime are also part of the Shinto tradition of honoring your ancestors.

These traditions surely are not a obvious as a priestess or a temple, but they are an excellent introduction for Shintoism to reach out to other cultures.
